I got a letter from VW today saying my car should go in for it's 55,000 mile check up. Is this a load of BS to make extra money, or is it a good idea I take it in? Any ideas how much it would cost? I imagine it can't be as much as the major tune ups (40k)

That is a rather unusual way of telling you that you need to have your oil changed.
Depending on your level of paranoia, a timing belt change and new water pump at 60,000 miles should be considered. The 2000 model year cars have water pumps with plastic impellers that fail on a regular basis.

In additon to timing belt/water pump change at 60k-70k, consider a tranny fluid change.

Plug and fuel filter change every 40k miles.

Brake fluid change every two years.

All except the timing belt/pump (and auto tranny fluid change) are easy to do in your driveway with basic tools and a Bentley manual.
